The motor with the enoder sounds like the encoder is backwards relative to the direction the roboclaw expects. You can check this in IonMotion by using the PWM settings window. When you slide the PWM slider up the encoder value should increase. If it decreases instead then the encoder or motor wires need to be reversed.

The error LED would normally indicate the mosfet driver for that motor channel is damaged. This can also indicate one of the mosfets is damaged. If the motor will only move in one direction and always at full power(even when testing with PWM control) then a mosfet is damaged and stuck in the ON state. This can only be repaired by sending the board in to us.
