The Roboclaw sounds like it is a V5 board(or newer). It also sounds like it needs to have the firmware updated to 4.1.19 or newer. This should swap the Mode and Lipo buttons automatically. It sounds like they are currently setup for the V4 format. Eg Lipo is actualy functioning as Mode and Mode is actually functioning as Lipo. The updated firmware will correct this. Alternatively there is a setting to swap the Mode and Lipo button in the IonMotion softwrae.
