The autotuner runs the motors to calculate the approximate QPPS. It is not as accurate as manually doing it since it is limited to a short range of motion for the test. However the QPPS value accuracy is not critical(eg 5% error is ok). The more accurate the better but that much error will not make a noticable difference.

Also you said "the position control fails by about 10% ". Was "fails" a typo? Did you mean "falls"?

Please describe what you mean in more detail about the position control. Note the Position autotuner may produce different values than the velocity autotuner for the velocity PID values(assuming you are using the PIV autotuner setting).
