Use Basicmicro Motion Studio to make sure the motor is setup correctly for position control, and also that the controller has the latest firmware.

Make sure the motor is wired in the correct direction relative to the encoder. Your symptom is what I would expect if it is now. The autotuner in Motion Studio would normally catch that mistake and display an error but you never said if you autotuned the motor. Every setup must be tuned with correct PID settings and QPPS value. The Autotuner does this for you but you can do it manually.
