Autotuning is the one function that can only be done through the USB and Motion Studio. The Roboclaw only executes low level routines and the autotuner brains are all in the Motion Studio software.
I recommend sending the damaged controller in to have the connector replaces. I recommend NOT trying to replace it yourself unless you are an expert at soldering SMT parts.
