I cant see your circuit very well. I assume there are pullups on the A and B channels. If you are unsure you should look at the A and B channels using a dual channel oscilloscope.

You can check if your quadrature signals are working by manually turning the encoder. Should should be able to turn it some distance forward and see the encoder count change and then turn it back to where it started and come back to 0 on the encoder count. If you cant do this repeatably then you probably still have a problem with the encoder circuit. If you can then try the same thing while running the motor. Run it forward for X distance and then back for -x distance(approximately) and the count should come back to 0(or near it).
